(Highlight for spoilers wrt the shape of Shaun's monsters/the big reveal of Heavy Rain) His monsters are going to be taking the vague shape of tall, fat men in policemen's uniforms, complete with ambient asthmatic wheezing, because his biggest nightmare is still the man who kidnapped him.
Day two, however, when he realizes that he can get his missing pokemon back, you will have to restrain him to keep him from running amok trying to find them. The event is taking the three pokemon with the greatest personal meaning to him; his starter Susie, Chase the Charizard (who he believes was sent to him by his dad and Jason), and Finn the Nidoking (his first capture). But he will keep looking until he collapses because the rest of them have to be here somewhere, right?
If the Big Bad is a pokemon battle, then he's going to be there and ready to go (it so happens that the three pokemon with him are two level 100s and a level 80, so once he's got his team back he's pretty well defended) like a good protagonist/target demographic. Once he has his pokemon back, he'll be back in trainer mode and won't be quite as scared or passive. However, if the Big Bad isn't actually a pokemon who you would fight with other pokemon, he'll just let his army of big brothers the battle-ready characters handle it.
